Both Czech Republic goals were scored by Bayer Leverkusen striker Patrik Schick.
Schick initially gave the home team the lead in the 25th minute.
Gunnar Vatnhamar equalized in the 83rd minute.
The guests' joy did not last long as two minutes later, Schick scored the winning goal for 2:1.
The Czech Republic, along with the Faroe Islands, Montenegro and Gibraltar, are in Group L.
The Czech Republic will play away to Gibraltar on Tuesday at 20:45 PM.
