Javi Villar and Jefte Betancor, with two goals, secured the extraordinary victory for the La Liga 2 club.
Betancor scored the winning goal in the 94th minute.
Franco Mastantuono and Gonzalo Garcia scored the goals for the Madrid team.
Garcia equalized the score in the first minute of extra time, but three minutes later, Betancor scored for the big win.
