The winning goal for Benfica was scored by Andreas Schjelderup in the 13th minute.
Bayern had a goal disallowed in the 61st minute. Joshua Kimmich's goal was ruled out due to offside.
Boca Juniors and Auckland were eliminated.
In the next round, Bayern will play Flamengo. While Benfica awaits the second place of Group D.
